    Why do we need a better map for our genomes and how we make one.

    Abstract:

    Most attempts today to draw a map of RNA transcription rely on sequencing technologies that do not always accurately identify the beginnings, or 5’ ends, of the RNA transcripts. We used a technology known as Cap Analysis of Gene Expression (CAGE), integrating with various RNA transcript catalogs, to build an atlas of human RNA transcripts with accurate 5’ ends. This atlas precisely pinpoints where in the genome transcription is initiated, across the major human primary cell types and tissues, in unprecedented scale and resolution. It allows us to better understand the origins and diversities of RNA transcripts, in particular, the long RNA transcripts that do not code for protein (long non-coding RNAs). There is strong debate in the scientific community on whether the thousands of long non-coding RNAs generated from our genomes are functional or simply byproducts of a noisy transcriptional machinery. By integrating these improved transcript models with data from gene expression, epigenome, evolutionary conservation and genetic studies, we built a multi-dimensional map for the human genome. By intersecting of multiple data types on this map, we provide compelling evidence that the majority of these long non-coding RNAs appear to be functional, and for nearly 2,000 of them we reveal their potential involvement in diseases and other genetic traits.
