命令行中运行java -jar ./vdjtools-1.2.1.jar PlotFancyVJUsage 2.ALL.txt output_prefix
此前报错:

产生了output_prefix.fancyvj.wt.txt和一个坏的pdf。
在RStudio中运行程序产生的错误R脚本:vj_pairing_plot.r
按照建议添加了一个参数"reduce = 0"

此前莫名能出来交集图,但没记下代码,后又复现之前出现过的报错,故重新解决。
